The penalty kick came after VAR consultation as the foul sparked controversy from Al-Ahly's bench.
Al-Ahly's substitution in the second half saw Hussein Al-Shahat replacing Taher, while the Tunis had not made any changes since the first half.
Al-Ahly set the confrontation easily at the start of the second half when Mohamed Sherif scored in goalkeeper Moez Ben Cherifa with a pass from Al-Ahly's Afsha.
The host scored the third goal a few minutes later thanks to El Shahat, who scored a superb shot also from brilliant Afsha.
Espérance, who lost a player for almost the whole match, was aiming for consolation, but Al-Ahly held firm to win 4-0 on aggregate and qualify for the final against South Africa's Chiefs.
