Faneva Andriatsima's 70th-minute header put Barea ahead again, before Leopards' left-back Chancel Mbemba equalized for his side in the 90th minute of the game to move into extra time.
Madagascar, ranked 108th in world football, qualified for the knock-out stage after they finished top of Group B in their first-ever appearance at the competition, while Leopards went through this stage as the four best third-placed teams.
The Barea will face either Tunisia or Ghana on Thursday, June 11 at Al-Salam stadium(21:00 CLT).
It is worth mentioning that Black Star will face Eagles of Carthage on Monday in the last game of the last 16.
