Arda Güler and Orkun Kökçü overturned an early American lead before Sebastian Berhalter equalized early in the second half.
Defender Kaan Ayhan then scored a dramatic winner deep into stoppage time, although the United States still finished atop the group.
Australia also progressed after a goalless draw with Paraguay, marking the Socceroos' first consecutive appearances in the World Cup knockout rounds, while Paraguay remained in contention for qualification among the best third-placed teams.
